Yeah, I know, it unfortunately has nothing to do with how I read the email, it has to do with whatever changes they made to handling quoting in the newer versions.

Yeah, it’s how I did it that was the problem.  I tried to make the email nice and neat, and Mail.app (prior to…  I’d say..  Yosemite?) dealt with how I did it fine.  But ever since they did the rewrite  of the three pane/conversation based layout, it doesn’t work correctly.

If you go to the Mail menu -> Preferences -> Viewing, there's an option to toggle between the new and classic layouts.  Sounds like maybe you prefer the Classic view.
